My preferred tool to use for applying: rigid craft scraper
You might consider cleaning your surfaces using a microfiber cloth, dust cloth or alcohol wipe for non porous surfaces. Dust left on surface will be trapper under the rub on transfer.
You might consider sealing your projects. I don't typically do this particularly for paper crafting, but some manufacturers of rub on transfers recommend using a water based sealer. Generally a wax or oil based sealer is not recommended. Mod Podge generally works well for paper crafting projects if you want to try a sealer. Consider testing before applying to your final project.
