You can actually see Mister Mind in a glass display case when young Thaddeus Sivana enters the Rock of Eternity. We can see him again when adult Sivana reaches the Rock, but when Billy enters, the dome is broken and he is gone. Later in the mid-credits scene, they confirm that he escaped during the battle between Sivanna and the Wizard.
