You can combine STL files in FreeCAD. The steps you need to take:
Open STL files in single document
Select Part workbench
Select 'Create shape from mesh' (Part menu) for all STLs
Delete original STLs
Select 'Convert to solid' (Part menu) for all STLs (shapes)
Delete shapes (not the solids)
Select solids and click 'Boolean'
Select 'Union' and click 'Apply' (could take a while)
Export merged STL to a single STL file
